IntroWe've taken the first month of the new year to prepare your GeNeYouS program for 2005. The workshop on meta-analysis tools on January 18 has been very informative, as the report shows. Other events, such as the 2005 symposium (April 27 at Organon in Oss) and the UK study trip are in full progress. The BIOPOP kick-off meeting - where GeNeYouS will present its plans for the Dutch event - is also something to keep an eye on. BIOPOPFrom February 18 till 20 the kick-off meeting of BIOPOP takes place. Terry Vrijenhoek and Roos de Jonge will give presentations about the plans for the event - taking place in Delft - and the media approach. With the plans that come out of this meeting, the actual organisation of the two BIOPOP events will set off. Workshop for biomedical researchersOn January 28, 10 GeNeYouS members convened for an interesting workshop on the discovery of implicit knowledge in the scientific literature. Rob Jelier and Barend Mons of the Biosemantics Group of the Erasmus Medical Center in Rotterdam gave the workshop, entitled "Textual meta-analysis tools for Biomedical Researchers".Making sense of long lists of genes or proteins found in genomics experiments and identifying the most relevant ones for the process under study is a challenging job. To manually check literature and gene or protein databases is time consuming. In addition, multiple synonyms for the same gene/protein complicate database searches and links between genes often remain hidden for the researcher. Collexis provides tools to facilitate access to possible connections between genes/proteins. Their technology structures information from any source containing free-text documents and stores it in collections of so-called fingerprints. The Biosemantics Group at the Erasmus MC developed a data mining tool using Collexis technology to facilitate PubMed literature archive access for biomedical scientists. From the input gene/protein list this tool builds networks that reflect relationships between them, taking into account the different names that are used for the same gene. The associations are based on co-citation in the literature, assuming that when two genes are frequently mentioned together in an article, there might be some meaningful relationship between them. This technology has proved value for the discovery of implicit knowledge, meaning that genes that are close to each other in the network - even though not co-cited - often have a relationship with each other. Two tools were demonstrated to the participants: the ACS viewer and the TextBLAST tool. With the ACS viewer, the user is able to build a network of the genes and concepts (e.g. disorders). Genes and concepts at short distances have closely related fingerprints and thus may be biologically related. Lines in the networks point at scientific papers where the two concepts are mentioned together. In the TextBLAST for genes, genes are clustered based on the similarity in their fingerprints. The participants could work with their own lists of genes, and many of them discovered new relationships in their lists of genes, possibly leading to new hypotheses on the biological processes in which these genes are involved. After this workshop, a user forum has been established that tests the usefulness of these tools in their own research practice, and that gives suggestions for future improvements. The afternoon was closed with drinks. The participants and the workshop leaders were enthusiastic about the workshop and looked forward to future collaborations. |

Nefarma, de Nederlandse Federatie van Universitair medische centra en Science Alliance organiseren die dag in samenwerking met Organon, NVFG en Erasmus MC een congres, getiteld "Nederland als Marktplaats voor Klinisch-Farmaceutische Innovatie", mede ondersteund door ZonMw en FIGON. Nederland moet het mondiaal trefpunt voor internationale clinical trials worden; dat is de doelstelling van het congres. Alle aanwezige partijen bespreken nieuwe afspraken en samenwerkingsvormen bij de organisatie van clinical trials op institutioneel, regionaal, nationaal en internationaal niveau. Jij kunt hierover meepraten en het belang van jonge onderzoekers in dit innovatieproces duidelijk maken.
